Holes in shingles

We bought the house recently and last week I noticed the previous owners had a strap over this downspout and screwed into the roof through the shingles. I hired a roofing company to repair it but did not specify that I expected the shingle to be replaced. Yesterday they came in, removed the strap and applied some sort of sealant. They left before I had a chance to go ask how they were repairing it as I was feeding my newborn.

Is this standard? Is it acceptable? And is it a permanent or temporary solution? Everything I’ve found online states that sealants usually only last a year.

Update: I reached out to the company I hired and they’ll be coming back to replace the shingle. Thanks for the comments and help.
